This might be pest damage which ended up starting to rot, which means this is most likely going to spread over the whole fruit. If you still want to get an edible pepper out of this, I would recommend harvesting now before this starts spreading and makes the whole pepper unusable. Just cut off the part that has turned brown and/or soft and it should be okay.
