I've had about four or five peppers develop holes on the sides or near the bottom. Have about 15-20 that are ok. Any ideas on what's causing the holes and are these ok to leave to ripen more?

Either birds or bugs, I usually pick them. The peppers themselves are fine, at least anecdotally. I prefer to use them before mold/fungus takes hold and renders the pepper useless.

I bet you will see a worm inside if you open it.

My first thought was pepper maggots, but they usually leave smaller holes.

Thanks for all the comments. Would neem oil be a good choice to protect them beyond removing the affected peppers? I don’t want to use hardcore pesticides. Could also do insect netting?
