I planted 2 seeds in each hole for my habanero plants expecting a small number of them to actually be successful. A lot of them have double sprouted. How do I fix them? Should I just rip one out or is there a way to save it and transfer it. Also when should I think about potting my seedlings

Separate them & repot!
Or choose one and snip the other
They’re still small enough that you may be able to separate them from each other and save both. Put them back in their own smallish pots.
Peppers don’t mind in my experience some even say it’s beneficial as long as you provide appropriate nutrients, sun and water
Controversial opinion, two together can be as productive as one. Some of my best plants this year have been like this. They provide additional shelter and support in stronger winds.
I have a twinned chocolate habanero and a single chocolate habanero and the twinned outproduced considerably (more than just 2:1 😅).
Obviously there’s more to it than just my isolated example of my seeds but I’d just leave ‘em.
I bought one that had a double. Just trained them to grow separately in the same pot. They were an ornamental though.
