I bet its the preshredded cheese, that stuff is coated in starch (usually potato starch) that makes it melt poorly, and is thickening your sauce. Using a grater should help.

Get yourself some sodium citrate. All you need is cheese and milk, no need for roux. The sodium citrate stops the cheese from breaking and helps melt it down. It works wonders.
