I had a habanero plant in this 3 gallon pot and when i harvested the peppers and got the plant out of the pot i saw, that the roots didn't penetrate very deep into the soil. Is there a way to make the roots of pepper plants grow deeper and bigger next time?

You’ll need a smaller pot to start, but then you can water from the bottom.
Set the pot in a shallow dish and fill that with water, the roots will travel down to get at it.
While they are young you’ll need to make sure they aren’t fighting too hard to get to it, so mist then and occasionally put a little water in on top for the first few weeks till they start to establish themselves better.
I do this every year, a healthy root system works wonders.
I do recall [a young fellow once faced a similar situation](https://youtu.be/vynecb2Syo0?si=C9Zxnwgl0DKE-gds); maybe his method can help you.
Look into some Mycorrhizae support products like Dynomyco or Plant Revolution’s Great White. They make a substantial difference in root systems. There are numerous videos on Youtube about these and similar products where they do A:B tests for with/without these.
